We have a problem. Decided to add adsense on the website and the ad that should be 728×90 it shows up as square.
Did the autosize in the adsense code and also tried giving it the right form factor the the code before pasting it in the theme but it still shows as a squarre

Please ensure that you have introduced the Adsense code in the correct field from Ads area from Theme panel->Ads section, like this -> http://screencast.com/t/QmTsBmvD18n and you should not to change the structure of the Adsense code. The theme will take this code and will display it with the correct size depending on context. (auto size setting). I am having this same problem despite doing what you suggest above on http://www.agedcareweekly.com.au – please see the homepage inline adverts. They show as a box instead of a banner?
