I tried multiple times regenerating all Thumbnails with various plugins and nothing worked.
The plugins ran for hours, reporting no errors at all, but the cropping simply didn’t happen.
What solved it for me is that I was missing the “GD Library”. Weird thing is that the interface should be pointing out this to me, but it wasn’t. So here’s a suggestion for the DEVs.

IF it’s not working anymore, simply type sudo apt-get install php5-gd in a terminal

Thank you for posting this solution. GD library is required by wordpress to properly generate the thumbnails.
