I have managed to set up one category in the menu in the way I want it. The one working is Lifestyle. Please check the top bar and mega menu on my page: http://www.weekendworldnews.com
When I try to do the same for World and Sport, it does not seem to work.
When I made Lifestyle mega menu, I selected Lifestyle category to the main menu, then I selected the mega menu dropdown and chose the same category (Lifestyle) to be displayed as a mega menu.
Doing this for World and Sport, the categories World and Sport do not appear in the drop down menu, where I select the mega menu to display. Please see this image to better understand: https://snag.gy/uGxDSC.jpg
Why does not all of the categories display in this dropdown? Do I have to many? I have over 1000 categories..

I see now that the same thing is true for Block 1 module in visual composer. In the category filter of Block 1 I cannot find the categories which would have other wise been in the end, since it is in alphabetical order.
I have tested this through createing two test categories.
One I calles TEST
and the other ATEST
The TEST does not appear, but the ATEST appears on the top of the list!
