I wanted to make it so that certain pages were only visible to logged in users such as My account so i added this code to the TD_menu.php file “wp_nav_menu_item_custom_fields”. This was stated to do over in the comments of the Newspaper theme.
It did solve the issue however, doing so removed the Mega Menu function. Is there a way that I can have both working together?

After you have set it your page ID to be in the mega menu, you will have to add the following condition in td_menu.php, like this -> http://screencast.com/t/IMyHEZsQeBj So, if you want to apply this only to a certain page, you will have to identify the page ID and then you must do an exception in the code for this. Please notice that is not a simple task and require custom work. If you are not aware of the steps in this regard, please consider hiring a freelancer/developer to help you because we cannot provide customization services at the moment, sorry!
