Hello and thank you for a wonderful product.
I am already using the Theme panel’s option to insert javascript ad code for headers and between content.
However, I will be moving to a plugin, which only generates shortcodes for ads (https://www.oomphinc.com/notes/2016/04/wordpress-dfp-plugin/ ). Is there anyway to modify the theme’s panel so as to parse the shortcodes? If I place one right now, it displays it as plain text.

Sorry but the plugin is not tested and we have no idea of the plugin implementation or functionality. Usually you would place ad shortcodes in the theme panel ads section but we have not tested all shortcodes.
