I have this issue on my site trying to set the logo background (wich is transparent in the png file) to 100% transparency.
Every time when I try to set it, it always appears white on some of the menus, 3 of them to be precise. See the photo sample here.

Please notice that if you are using the PNG logo file, you should not bring the white space if you are using the black background. Ensure that you are using only the png file in your project, clear all the caches and check the results. If the problem is still there, please provide your website URL so I will be able to provide a more accurate response.
