Hello, I have a self-hosted comment script which generates a js and telling to put in the comment section. I don’t know how to replace it with the default comment system. where to put that code and which files need to edit?

The theme uses the default comments of WP but if you want to use a custom script instead, you will find the comments code in the post template files like so:
