Dear, whenever I update the WooCommerce plugin, then some files including the archive_product.php not automatically updated and I have to update it using the FTP. How can I automate this problem, so I don’t have to update it manually via FTP???

What files exactly are you updating? mention all the steps you are doing, what are you doing before the issue happens and what you are doing to fix it.
There would be no need to update anything in the theme files or plugin files, or work with any files.

Dear, whenever I tried to update the wooCommerce plugin, then the screen shows me that some wooCommerce files are missing and one of the files I recently manually update is arvhive_product.php.

The latest version of Woocommerce is 3.4.4 as you can see here -> https://www.screencast.com/t/OmiA92kqNY8 Try to update it from the theme panel, clear all the caches and check the results. There’s no needed to manually update it.

Dear, I always update the plugin through theme panel and I cleared all caches before and after the update. But, after each update I recieved the msg that I showed in attach pic and I have to manually update the files which mentioned by the note.

I have inspected your website and I saw that your shop page works as expected and also, you have updated the theme to the latest version of it and therefore the messages should not be displayed anymore.
