I am getting a large square advert that is appearing over the top of news articles that says 300 x 250 AD
How can I disable it as its appearing over the text and headers?

Usually this ads over articles are set by some plugins, please check the plugins, also if the problem persist, please provide me a link and some examples where I can check this problem.

Usually this problem is created by the WPBakery plugin, please deactivate it an try again.
Also the ads can be set in widget sidebar -> http://prntscr.com/q0job9 or in single post templates, in this case you’ll need to edit the single post templates with tagDiv Composer .

What is the WPBakery plugin used for, as it was installed as part of the theme, so I’m not sure if its required or not?
