I’m currently weighing out options on how I’m going to rebuild my site. If I activate my theme on my staging site then later decide to change to another staging site (and delete the other one) when a developer steps in, will this affect my ability to reactivate the theme?

No, you will be able to clearly use the activation code on your live website. You can also have a staging website and a live website both with Newspaper Theme active.
