So, for my website: https://wherever-i-look.com/ the ad placed in the Footer Script Code goes over my header. Is there a way to block what is put in that tag from covering the header?

What you want to achieve ? do you want to set your left and right ads like this -> https://i.imgur.com/fPt8C9d.png
.vm-skin.vm-skin-left, .vm-skin.vm-skin-right{
margin-top: 190px!important;
}

Yup, so the ads start under the header. Do I just post that into custom css?

Yes, the code need to be set in theme panel> custom code> custom css and the ads will be set as in my screenshot.
