I have a different logo for the mobile version of our site. In the Manager, I’ve selected the “mobile menu” option, selected the “header logo” element, and changed it to the proper mobile logo. It shows correctly in the editor view. It also shows correctly in a desktop web browser when I shrink the window size down to mobile size.
However, when looking at the site on an actual mobile phone, both Android and IOS, it only shows the logo from the “main menu”, not the mobile logo. I can see that it briefly loads the mobile logo but then swaps it with the desktop logo. Is there a setting that I am missing?

Yes, it should be the first image you referenced. What do you mean by “check to have that log on the mobile version”? I am not using a mobile page.
Here are what my settings are in the Manager on the Mobile menu. Note that it is displaying correctly in the editor but it does not when saving and opening it on a phone.
