can I assign different post templates based on categories? I know I can do this individually for each article, but how can I do this for all articles in specific categories?

Unfortunately there is no option for a template per category setting. You can either chose the template when creating the post or you can chose the global template from here: http://screencast.com/t/l0lBwBGtGX

Can I somehow keep the edited file in the child theme folder so I don’t have to make the same edit each time the theme gets updated?

Unfortunately this type of modification is made in wp-booster and this folder cannot be modified in the child theme. Sorry. It will only work from the main theme.
