In the footer for POPULAR CATEGORY is there any setting by which all categories which does not have any post (e.g. uncategorised) can be removed. Also a setting to limit the number of categories without editing the php can be helpful in future updates.

Sorry but none of these can be done without modifying the php files. If you want to alter the functionality of an element, that is created through php code. If there is no setting for it, then it can only be made custom and that means altering the theme files.
