My website went down out of nowhere. When I got it back up the header was messed up and the footer reverted back to the original footer. Then when I tried going to the theme panel and uploading a logo and changing the footer, it won’t let me save the settings.

So the theme panel does not save the settings? When that happens it usually affects the whole theme panel, not just sections from it.
The main causes for this to happen would be the ones that are mentioned in this topic
