I just bought the theme and love it so far!
I’ve woken up this morning to find:
– The Main Menu (only on the home page)…
– Is showing 3 of my tabs/items “More” “About” “Contact”…
– As though they are on hover effect. Other tabs + other pages no problem.
– News default demo + Header theme 5
–> Would love to KEEP this hover effect, not block it if possible.
I have tried different menus, changing settings in the menu, adding menu items.
I have tried changing the colour settings.
I have tried changing header themes.
But hover effect still remains on for only some menu items.

Please try to make a test; deactivate the current demo, and install other one, see if the problem is still there, if not, change back to the current demo.
If the problem is still there please provide a link were I can find the problem and inspect it.

I’m using newspaper 9. I can’t see any option to customize the template box size and page top margin or padding under the main menu.

I don’t quite understand what template box size you refer to.
If you are referring to post templates or page templates, and if you are using the tagDiv Cloud Library all you need to do is to select the first element under the menu and set to css example for posts: https://www.screencast.com/t/wC50xIF5G
