I have a Theme Forest Envato Account through which I have 1 Newspaper 9 License. I just purchased 2 more through that account, after I tried to activate it and put the license number, I did not take because it says the email is already in use. I have 3 companies, so using licenses for 3 websites. What is the issue?

You can either use the different email address to register those extra keys or just add them to your existing account at https://forum.tagdiv.com/product_keys/ and then use those key to activate your theme.

Please try and activate your keys manually as you can find here. The email is refered to your support forum account. If you want to use only 1 account on this forum then you can manually update the keys and add the to your account as Amit says.
