I know it says that the theme is compatible with Woocommerce however when we activate the plugin on our site it disables the Mega Menu and the search

We have gone through and disabled all other plugins to see if there is a conflict there but they all work fine

That would signal javascript errors on the website. There must be a conflict somewhere. I also tested this. I used the latest version of the woocommerce plugin, the theme and theme plugins. No other plugins are active.
Activating the woocommerce plugin did not cause problems with the mega-menu or search

You could try the same, leave only theme plugins and woocommerce active. Clear all caching and check if the same thing happens.

I just had the same. Using the theme long time and wanted to change something in the Mega Menu. And all options where gone. It was one of the plugin installed. In our project it was User Menus plugin. (we also use woo commerce)
Deactivate the plugin > change menu > activate again
Here are two screenshots
The first is with every plugin on the site deactivated, all that is running here is the theme itself and the menu works fine until i activate woocommerce and boom, no more nice working search and menu.

Then the problem is caused by something else in your case. I have testes again using latest theme and woocommerce, no conflicts whatsoever.
Please check while the woocommerce plugin is active, in the browser inspector console. All possible errors will be displayed there
