The AMP plugin of Newspaper theme has an option to add Google Analytics tracking code, but not for any other tool such as tracking.
Where should I put the “Clicky” tracking code if I want to track AMP analytics using “Clicky”.

Unfortunately, our theme does not have any support for this type of tracking for AMP, but only for Google Analytics, sorry! Notice that you can implement yourself this feature through the code.
