In the theme panel there’s there custom ad spots and one sidebar.
How can I add more custom ad spots, example instead of 3 I can have 5 or 7?
Same question follows for the sidebar, there’s only one ad code. Can I add multiple spots?
If there is no way to add more custom spots or sidebar spots via theme panel, then which file in the editor would I need to modify to add my javascript code for ads to the sidebar of pages?

As for the sidebar, you can access the widgets area and place an ad box on your sidebar. You can place as many ad boxes as you wish: http://screencast.com/t/TamAJmcPpvu
