For example, I post article #1. I see article #1 on the front page, I see it on the latest posts widget. I go to the category page it’s tagged, and do not see it, but I see others tagged under that category from earlier in the month.
might be caching issue; try hitting refresh in your browser.
if it shows as in ‘catgorynamex’ on the post edit page; it *is* in that category and will show on the index; as that is part of WP, not the theme.

I see you are not using featured images for your posts. This category page on your website is apparently missing 2 posts

The theme intends to display in this case a top grid that contains these 2 posts. If there are no featured images set, and the placeholder is disabled

Then the result may be what is happening here. The solution would be to either enable featured image placeholders as shown, or disable the top post grid per category
