How can I remove the popular category from Footer 3. It was empty so I assumed if I add something there it will replace the default , but it just showed below it.

Hi,
If you want to add your own widgets instead of using predefined footer, you will have to change footer style – http://screencast.com/t/vQFw3veaXXU and add your widgets from Widgets section – http://screencast.com/t/1vz68FskzPL
So if you use footer style 3 style, Popular Categories should not appear.
