By configuring header settings in the theme panel I can successfully change the header menu for all pages except the frontpage, and also for the frontpage when I am logged in. When I am logged out however, the frontpage header menu simply says “Click here – to select or create a menu”. Also, the top menu is displayed as a thin black line at the top of the page without any content (on other pages, it works as expected).

I’m not sure why you have this issue. It seems to be a caching issue, if this works on other pages, so please clear cache and let me know how it goes. Also provide your site url so we can take a look.

It is not a caching issue. We have explored that possibility carefully and caching is currently turned off.
It looks to me as if the frontpage uses another header template than the other pages, i.e. it uses parts/header/header-menu.php while other pages use parts/header/top-menu.php and the code is slightly different. So perhaps there is some issue with header-menu.php which makes it not recognize the menu…?

Sometimes it is not enough just to turn off the cache plugin, the page may not be refreshed, it remain cached. So please disable all your plugins except of Visual Composer, clear cache and purge your files if you use CDN. Also re-set top and main menu in Theme Panel – http://screencast.com/t/kpQKhhk51a and save. Check if you still have this issue.
