I can’t seem to change the link color (menu hover, and footer links) on my homepage. All of the inside pages are using the correct color (red). Any help would be appreciated.

Hello,
The menu hover and the links are affected by the theme accent color. The red color on your blocks is added through visual composer but that only affects the block itself, not external elements. You can change the accent color like so: http://screencast.com/t/I26bXYN2dVB
