First of all, great theme! I love Newspaper!
I have created two custom taxonomies for regular posts. Now I would like to show them right below the ‘built-in’ tags (at the end of the article). How can I do this? Is there a hook or something like this to show the custom taxonomies just below the tags? I would like to avoid editing the theme files.

If you want to display more levels in ur theme and you are not aware of the steps in this regard, please consider hiring a freelancer/developer to help you because we cannot provide customization services at the moment, sorry!
