What is the safest method to update the theme? Previously, the method recommended by TagDiv is to overwrite the theme files via FTP, but now I have come to know that you are not recommended this method anywhere. So, how can I safely update the theme? Should I update the theme via wordpress by deleting the old theme and install the new theme?

It is mandatory to delete all what was left from the older version before intalling this update. Overwriting the files would cause a lot of problems.
We recommend uploading via ftp.

1) Should I delete the old newspaper theme file
2) Add the new file via the FTP
and what about the plugins? Should I need to delete the old one and install all the plugins individually or not?

Yes ! First remove the old theme files. After that upload the new theme. I would suggest to remove the theme related plugins before, the other ones should not affect the theme.
