Unfortunately the smart lists will ignore article ads. The simplest way to place ads inside the smart list are to place the ad code inside the content. Smart list 6 has an ad spot in the theme panel: https://www.screencast.com/t/bRFC0A35J but if you want multiple ads, you will have to place them inside the content.

Especially inside the mobile content. Because when i use shortcodes they show ads inside articles on desktop but on mobile the plain code appears. please help!

This happens if you use the mobile theme though. The mobile theme will; not render all shortcodes as it does not use visual composer. Unfortunately for this you will have to use the standard responsive version of the theme so it can render shortcodes on mobile devices.
