hi whenever i run my site url through an seo analyzer like:
http://www.seowebpageanalyzer.com/
my main menu is listed twice in the internal links and i have checked this in google webmasters tools too and my internal links are double there too?

Sorry but we do not trust such tools. The internet is filled with all sorts of tests and analyzers. We only trust google’s test and maybe gtmetrix for speed.
As for seo we can only recommend seo by yoast as it is the tested and recommended seo plugin to use with our theme.
