When you create your menu, do not include the sub-categories. That will double your mega-menu. Just add the parent category and it will automatically detect the sub-categories like in this example:

I removed the sub categories and left as instructed. Though not all appear.
Look at the evidence of my setup.
And this properly configured the sub-categories.
And the menu display looks like this.

The theme was designed in such a way that if you do not have posts in a sub-category, the mega-menu will not show it at all. Try adding a few post to it and see how it goes.

To me, it was not clear how easy this would work without adding all the sub-categories to the menu (design > menus), could have saved me a lot of headache and work!
