So the category that you used in the mega-menu has other sub-categories but they are not shown. Do you by any chance use a cloud header template?
If you do please chnage the default limit of 4 sub-categories in the mega-menu settings

This would explain why the other sub-categories are not shown. Also be sure that the sub-categories have posts in them. Let me know.
