Each edition of my magazine only features certain categories – how do I change what categories appear in the drop down? as it only shows 6 categories when I hover the mega menu.

If you make a parent category megamenu, all the subcategories will appear automatically there, please check this guide – https://forum.tagdiv.com/mega-menu/ There is not option to change the subcategories order if this is what you mean. You can change this in the code or you can try to use a plugin like Category Order and Taxonomy Terms Order, please check this topic – https://forum.tagdiv.com/topic/how-can-i-hide-all-from-megamenu-list/
If this is not what you mean please provide more details and your site url so we can check your issue.

I want all sub-categories to appear but it is only showing 6 sub-categories (alphabetical) and the option for “All” at the top.
Also, since WordPress update to 4.4 – the menu editor is now in customizer and you can’t choose the mega menu options in customizer.

The sub-category limit is actually set to 30 not 6. If you have more sub-categories than can fit on the screen, the theme will create a scroll bar like so: http://screencast.com/t/rpKHbze4ABe
Please make sure you have posts added to the sub-categories that do not show up in your mega menu. If there a re no posts in the category, nothing will be displayed.

We would like to show selected sub-categories of parent category in megamenu item.. I know we can limit shown subcategories numbers and sort it by id or alphabetical..
We want to display specific subcategories for each parent category.. How can we do that?

Unfortunately our theme do not have yest this option, sorry! for the moment our mega menu will display all the post from that category and sub-categories (if the category have sub-categories).

1. As You may see there is only 5 subcategories listed. How I can change it to show more if its possible?
2. And as You may see from screenshot I have the same problem: it shows Angola and Burungi as SubCategory (from Politics-World-Africa). I`ld like to show Politics-World-Africa and Asia, Europe, Australia and etc. (not subcategories of subcategory). Is it possible?

I think that opening a new topic will be better, because those are quite old topics.
The screenshots that you provided are related to the mega menu. Now there are no options to control the posts from the mega menu. A mega menu it is created by using a category and if this do not have subcategories, then will list only the posts from that category, now if has subcategories, will look like this -> https://www.screencast.com/t/rpKHbze4ABe and will be listed the subcategories.
