How can I change the ad size that it is bigger? By default, only the footer ad is a nice big square but the header and in-post ads are too small.

Hi,
you can change the default size of the ads (if they are adsense) from here: http://screencast.com/t/Ox2fqqF4hyln
You must however keep in mind that the containers are different and you cannot have a big ad in a small container. For example the post content is only 696 pixels wide, so a bigger ad will be re-sized to 696 pixels.

Hello, I can see the auto size option only when going to master theme option, but in mobile theme options it is missing

The mobile theme auto-sizes the ads automatically that is why you cannot select a fixed size for them. Test this out with a predefined ad and you will see the results:
