You can add a target=_blank attribute to the links in the theme files in ordert to oppen them in a new window. For this you will need to edit td_module_single_base.php like so: http://screencast.com/t/vW7jIwRUJ
Add target="_blank" before the closing a tag and the links will open in a new window.

You cannot find the particular file because you use the old version of newspaper (newspaper 4).
