I’m mystified by how to alter the things that automatically appear in the footer. Where can I configure these? Specifically, there’s a “popular categories” column in the footer, and it includes a category which contains 0 posts. That’s hardly “popular,” so it makes no sense that it’s even there. How do I get rid of it?

You can use a footer template which does not displays popular categories widget, for example style 3 or style 5 for which you can choose the desired widgets to be displayed: http://screencast.com/t/sPSkuZa0ntPw
