On their website I use plug-in No Category Parents
This plugin will completely remove the mandatory ‘Category Base’ and all the parents from your category permalinks (e.g. /category/parent-category/my-category/ to /my-category/).
Unfortunately, installing your template, I encountered the following problem.
On the main page of the site (rugde.ru), all links to articles do not have a category at all (eg http://rugde.ru//domashnie-zhivotnye-v-zhizni-rebenka.html).
Such links do not work.
At the same time, On other pages of the site contains the correct links.
(eg http://rugde.ru/stati).
Please tell me how can I fix it?

First of all, please try to re-save your permalinks, clear all your caches and test it again. Also, if you problem will still there after this, please notice that this type of plugin is not tested with our theme and we have no idea about plugin’s functionality and also, we cannot say for sure if this one will work as properly with the theme. To rule out any conflicting plugins, please disable all the active plugins, leave just Visual Composer, clear the caches and install only the plugins that come bundled with our theme.

В его настройках можно убрать вывод вложенных категорий в ссылках, если я правильно понял задачу.

SEO plugin by Yoast уже использую, но насколько я разобрался он не позволяет удалить родительские категории из url оставив только одну последнюю по уровню вложенности.
Смотрю, ваш сайт совсем молодой. Мой совет – откажитесь от вывода категорий в ссылках.
А если вдруг у вас структура сайта изменится? Названия категорий поменяются?

Это тестовый домен. Сам сайт тут 5psy.ru
Работает еще на joomla 1.5
Там именно такие урлы у статей. Поэтому при переносе было очень важно сохранить их в том виде, в котором они были проиндексированы поисковыми системами.
