Yoast SEO recently updated to a new version, and the plugin now indexes the subpages by default and there’s no way to disable it. I asked some SEOs and Googlers, and they recommend the use of rel=next, rel=prev pagination. If we use the rel=next, rel=prev pagination, there will be no problems with indexed subpages. When I checked the source code of the site, I’m not able to find any proper tags.

This is a big issue given that Yoast is indexing the subpages of homepage, categories and tags (https://yoast.com/pagination-seo-best-practices/).If the site has no proper pagination tags as recommended by Google, it’ll be hit by a penalty.
It will be done as soon as possible, for the moment there are some important priorities to be taken care of. But it will eventually be looked over. Sorry for the delay and thank you for your understanding.

Just a heads up. Yoast said it’s fine as they set pagination pages like https://www.example.com/page/2 to a canonical of https://www.example.com/
