That is true, most headings the theme uses are predefined and could only be changed in the code. For the moment I am not aware of plans to add options to customize each element’s heading, but that doesn’t mean there will not be any in the future. We try to implement popular suggestions and useful requests.
I understand the problem with the plugin you mention. From what I can see it doesn’t have a setting to limit it to a specific container like the post content, so it will check for headings in the whole page. It does have a setting to exclude headings it seems, but it may take some work to enter all the ones that are not supposed to appear. A setting like this one has would be useful – https://wordpress.org/plugins/shortcode-toc/ this way you can set the container in which it will look for the headings. I haven’t tried it my self.
