Most custom codes used and even theme panel settings will apply over the default colors. For example if an element is black and then you make it blue, the first color to load is still black, then blue is loaded. That would be how CSS works, in cascade.
This effect may be noticeable for a small or larger period of time, directly affected by the website loading speed. If the website takes longer to load the effect may be noticeable. Most elements in the theme have a default or initial color value, this will be replaced by colors you set.
Where exactly are you seeing this effect?
I am seeeing this effect on all of the theme accent color which I’ve changed and it appears only 4 days before when I use the plugin the Wp Booster provided with the theme.

You mean the Speed booster plugin, that will try to move the loading of the resources in the footer. It may cause such issues.
You could disable that plugin if it causes problems and check again. The plugin does not have any settings or options to work with.
Yes, the speed booster plugin was the main culprit. I have deactivated the plugin and now the website working is smooth. Can give an idea why is this happening and how can I get rid of the flaw in future if I wanted to use the plugin with my theme?

The plugin is optional, you could simply not use it. Simply by the way the plugin works such effects can be visible.
You could try other render blocking plugins but the results may be the same or worse, I can’t make any recommendations as well. Maybe consider not using any if the results are not the best.
