I am making changes in my theme panel. I click save and the check mark comes up, but when the page is refreshed or anything the changes are not there and the previous changes are back. It is like I never made the change.
How can this be fixed?

Hi,
Please try this without any plugins active and also make sure you empty cache as well and see if it works.
The issue with saving settings usually appears because the server security module blocks the access to admin-ajax.php file. Please make sure that you don’t have errors in console while saving the settings on the Theme Panel, usually it displays a 403 or 404 error. Use Chrome, click right and choose Inspect like this: http://screencast.com/t/ajQ8B1AV
