Unfortunately updating from an old version such as 3.9 will be as switching to a whole different theme. All the code was changed since then and many options are not there anymore and many others took their place. The best thing we can recommend is to recreate the parts of the website that do not work anymore. We will try to help out along the way.

Posts and pages and other settings that are kept in the database will not be affected by the update. Their styling is a different matter. Css has changed and probably the post template will not be the one from your old version anymore so it will require a bit of work to adjust the settings for them.

You will have to play with the settings a bit and get used to the new layout of the theme and visual composer. Please provide an example of what templates you cannot add to your website. You can add elements in Visual composer like so: http://screencast.com/t/4PRDVYCcPvD It is not very different than the old version. If you don not have these options or some of them do not work, please try to disable all plugins except visual composer to rule out a plugin conflict. Plugins that worked in the old version could not work in the current one.
