Are you referring to the theme’s Speed Booster plugin, because that plugins can cause issues when it’s used with other plugins, that’s why we have set it to disable if detect’s an incompatible plugin: http://screencast.com/t/vtQDqbss so in your case if you haven’t altered the Speed Booster plugin this couldn’t happen due to it because it will be disabled.
From your warning message refers to the WPEngine plugin which hasn’t been tested with the theme, you can try to find an alternative to that plugin.
