Seems that I only have a fraction of the elements (in the latest theme). Wondering why that is the case.

Hello,
Please provide an example or more details about what elements are missing. If you are talking about visual composer elements, please make sure you have all of them active in role manager in VC settings: http://screencast.com/t/Ls4RAArWHf
If all options are active in the VC settings, then please try it without any plugins. Disable all of them except visual composer, clear your cache and check the elements again.
