Due to the nature of our website, we do not want the exerpts to start with the first lines of the posts since those are buttons and tables.
As we write our own exerpts, it overrides the theme options. We would like to find a way to limit manual exerpt lenght.
Any help would be appreciated.

These settings are not applicable if excerpts are added manually in the Excerpt area of the article. What Bizdomedia is asking for is control over manually added excerpt.

Like Josinc pointed out below. The settings in the theme panel are overridden when manual exerpts are added. I would like to know how we can limit the length of the manually added exerpts.

Allow me to pitch in if you may.
You are requesting a limit to the manual excerpts you added to your posts.
The theme cannot interfere with the manual excerpt you add. If a manual excerpt is placed in the post edit screen: https://www.screencast.com/t/qTcE5JZ6r
When doing this, the theme cannot limit the excerpt in any way. Catalin understood the problem but there is no solution from the theme side to this request. It needs custom modifications in order to work. You can try a WP customization like mentioned here for example: http://www.transformationpowertools.com/wordpress/automatically-shorten-manual-excerpt
We have not tested this implementation and it could not work properly, but you can find similar topics on the subject with different solutions to the problem. If you request an option that the theme cannot provide, that falls under customization.

Thank you for your reply. I can definitely understand that customization does not fall under theme support, which is only fair. I was mostly bothered by multiple replies by your colleague that were irrelevant to my question which was not hard to understand at all.
