That banners i think not will fit there, you need to use smaller banner there, please put there the banner you want to use and then give me your site to inspect it for alignment, i can’t align it from a screenshot.

To add more custom ad spot is a little compicated, but you can try, all data is in this 2 files, one handler the panel and one is the widget.

Also that icon in in span1 + above span11 the menu which means menu have 11 columns and search 1 column. You have to change this to to make more space for the search box like span8 for menu + span4 for search box.
