First of all, please ensure that you are using the latest version of the theme (Newspaper 7.1.1) and also, the latest version of required plugins (Visual Composer 4.11.2 and Social Counter 4.1), try to clear all your caches, purge CDN file if you are using CDN system and install only the plugins that come bundled with our theme and rule out the conflicting plugins. So, if your problem is still there, please contact your hosting provider because it is possible that your dedicated served to have cache and ask to be removed for achieving best results.
Please notice that your images could be affected by your untested plugins. Try the theme without then and check the results.

1)I have checked your website and I saw that you are using the header style 1 which has been designed that the logo to be on the left side and the ad on the right side (Header Ad). So, if you are not using the Header Ad you will have a white space instead of Header Ad. I recommend you to change the header style to another one which uses the logo placed in the center of your header section, like header style 9. 2) Please notice that our theme uses the WordPress comments and if you want to get rid of this feature, you will have to disable it from the Theme panel, like this -> http://screencast.com/t/WsfC3j7daa

The “ads” you mentioned are not actual ads but rather widgets made wither custom in html or with plugins. Our theme has no such options so you can maybe find a plugin that does this or simply create them in html if you have the proper coding skills.
The first one is a simple bullet list with links added to it.
The second one could be a plugin though.

If you want to use the ad spots, you can add the code in there but you need to encase it in the provided div’s like this guide shows: https://forum.tagdiv.com/using-other-ads-non-adsense-ads/
