you can use winmarge http://winmerge.org/ – it’s a free tool that makes a diff between entire folders and you can also see the changes on a per file basis.

We built the theme like that because it has some very advanced features and flexibility that the wordpress template system didn’t provide (ajax / blocks / modules).

the customizer should work ok. It may be a problem with one of the plugins so I would suggest to disable all the plugins and test the customizer.

let me know if it works. The theme options are hard to modify manually.

On the demo we are running a stock theme with our stock speed booster plugin! Also note that any additional plugins slow the theme down and lower the score in pagespeed.

Other then that we are using a lot of advanced optimization tech incs not employed but our competition. On a good server + little plugins the theme is capable of 100% on pagespeed.

@gmoradiez is right! the caching comes from your .htaccess config or from the Apache configuration. The theme doesn’t do anything to configure Apache / caching!
