What kind of AMP plugin or implementation are you using? The posts and other pages seem to have AMP available – http://prntscr.com/n2z8p1 – http://prntscr.com/n2z8zh only the homepage doesn’t.
Our solution consists of mobile theme and official AMP plugins, as mentioned here

There were some other reports from our users with the ad sizes not being respected, especially 300px sizes, on mobile only.
We are making some tests on our side, but the adsense ads we are using are displaying properly at all times for example

Something may be affecting them in specific cases, we will run some more tests. Try to set the ad sizes to a smaller size in the theme panel, below 300px, just for mobile. Let us know.

If you want a separate analytics code just for the mobile theme, you could enter it in the mobile theme files directly, but the one from desktop will still load (could be removed with a modification if needed). But this will have to be all redone after a theme update when the mobile theme files will be replaced.
This would be all there is to it.

Looks alright now from what I can see. The plugins you were using were causing the issue if now it works when they are deactivated. Not all plugins will work with all themes. Some may work with one theme while with another one they won’t.
Also be sure to have enough wp-memory – https://tagdiv.com/newspaper-theme-requirements/
We recommend a value of 256M if possible. Having insufficient memory may lead to crashes as you install more and more plugins.

I did not hear of that plugin before, can’t say I know what it’s capable of doing. With Newsmag you can set a sidebar either on the left or on the right side of the post pages, but not both

The Newsmag theme has fixed width, more magazine like layout. Maybe you have seen this in the Newspaper theme, which has options to stretch the rows in which the content is added. Newsmag doesn’t have the same settings.

That may happen if both the tagDiv composer and the WPBakery page builders are active. They both have options to hide elements per device, and there will be somewhat of a conflict.
If you plan to use WPBakery to build pages consider deactivating the tagDiv composer, this would be the solution. Let me know if you have more questions.

From what I can see the mobile theme is loading everywhere except the homepage

So the mobile theme works, but not in the homepage for some reason.
That is what I was doing to suggest next, maybe files from WordPress have been affected by the quarantine or removed completely because of the infection. WordPress does have a reinstall option – http://prntscr.com/n0yg53

@Bintmusic I have seen something similar with Woocommerce, this plugin also adds a noscript with a class and opacity – https://wordpress.org/support/topic/amp-paired-two-errors/ which can cause the same problem. I made some brief testing with a default theme and the same happens. It could be a problem with the AMP plugin itself or caused by a different plugin in.
While testing with WPBakery active and only theme plugins on our end the AMP posts are valid, no such errors.
The menu on mobile issue (not AMP) could be caused by minification, optimization or such plugins. The respective class that make the menu and search modals visible is not being added to the body when the icon is pressed – http://prntscr.com/n0yaz1
There are also some CSS regularities.
Maybe consider using the mobile theme just for AMP for the moment, and make a copy of the website on a testing sub-domain and set it exactly as the main one. There you can test and try to identify the problem plugin or configuration.

How are you integrating the plugin with the cloud template? From what I can see that plugin seems to use shortcodes, if you use a cloud post template built with the composer enter the plugin shortcodes in a column text – http://prntscr.com/n0xmex
The shortcodes should work well if you enter them like this in the composer.

You can exclude them from AMP, but not from the mobile theme. An option to exclude specific pages or posts so that the mobile theme does not apply to them, is not available at the moment. Such an option is considered however.
So if the mobile theme is active, each page will require 2 versions. One for desktop built in any way possible in the theme, and one for mobile built with the simple mobile editor.

Thank you for the feedback, much appreciated. I have seen that plugin being used in other websites successfully. You are free to use any AMP plugin or solution you see fit, we do not force users to use our mobile theme and AMP.
Maybe in the future when we will add more options and improve the mobile theme and AMP integration you can consider to switch back.
