If you want to modify the height on the menu elements, logo and search use the browser inspector to find what’s the custom css used for each element and create a custom css to make them look the way you want. If you don’t have experience with this i suggest that you look for a professional developer to help you with this task.

If your’re not suing adsense you can use as many ads as you like or rotate them with adrotate plugin.

can be created with newspaper also.

The theme logo can only be set globally, to set a different logo for each page you have to modify the code. Unfortunately this is not an easy task so i cannot provide a quick solution for it, you can find the code here – http://screencast.com/t/uJdyrXKTRPYj – If you don’t have programming experience i suggest that you look for a professional developer to help you with this modification.
