I’m not sure what you have changed in td_css_generator.php file, it creates a css code for your when you make some changes in Theme Panel.
If you want to remove that margin you can try to paste your css code in Custom Css from Theme Panel – http://screencast.com/t/Li0BywZuKEwQ please try this:

}

Please deactivate all plugins, leave just Visual Composer active, clear cache and purge your files, then check if you still have this issue. Also disable any css/ js minifications. Please also check your page source and see if css/js minification is removed.

We removed the quotes shortcodes, we use html with classes now. The quotes are not updated by the script, sorry. We tried to add them but on some cases there was a chance for errors to appear an we decided not to include them in the script.
