Please also check any custom code you might have added to the theme panel or the theme files. If you use a child theme, please switch to the main theme to make sure it does not affect the proper functionality of the theme.

Unfortunately there is no logo size selector in our theme. If you use header styles 9, 10 or 11, they will show the full size logo you upload in so you can control the logo size from the logo image dimensions.

Thank you for your suggestions. They are noted and we will keep track and see where can we improve as you already know, we try to improve on every update and we will continue to do so from now on.
*The amp template was implemented according to the current standards. It is the exact same implementation made by Yoast for example: https://yoast.com/wordpress-seo/amp/
As you can see there is no menu on their website as well. But we will consider implementing this into our themes as this request becomes more and more popular.
*We will also look into the metas issue and figure out why this happens and if we find an implementation that needs changing, we will do so in future releases. I have added this to our list and passed this information to our development team for investigating.

I have tested this and indeed it seems that the multi-purpose menus will overlap the logo on smaller devices. I will add this to our bug list and fix it in the next theme update.

This is the default implementation. Try to access some popular sites on amp and see that this is the same issue. Here is an example from yoast: https://yoast.com/wordpress-seo/amp/ Just click away and you will see you will not be led to an amp template: https://www.screencast.com/t/1lboVW1V8
We did not create this behavior on our own call and our own ideas. We followed the google instructions on how to create an amp template and how to make the proper implementation, exactly as yoast did and other developers as well.
I am not aware of any amp plugin that lets you have amp across the whole mobile site and replace the mobile version completely with the amp version.

Sorry but the implementation of our amp plugin is to show the amp template when a users accesses the site from google. If you want to always show the amp template even from other platforms, you will have to use another amp plugin as the theme does not offer this possibility.

Your logo is blurry because amp uses the mobile logo which in your case is smaller than the thumb used on amp pages. Your mobile logo needs to be larger in order for amp not to show it blurry. There is no update proof way of altering the theme files unfortunately. Code gets changed. You cannot keep old code around and as the new theme version will not work with the old code. This is just the way things work on any other theme as well.
Sorry but unfortunately holding on to older versions can have consequences. Especially when updating WordPress and plugins and everything else around the theme but not the theme itself. There will come a point where the theme will no longer be compatible with most plugins or even WordPress itself as WP keeps changing as well (if you update WP that is).
The best course of action would be to make the change and update your theme and keep it updated. This way we can guarantee proper functionality, compatibility and proper security for your website.
